Q: What depth notch trowel do I need to use to install the uncoupling membrane with thinset on plywood?

If you can find one, a 1/4 trowel will work best. If you can't find one, (I can't find mine when I need it) I use my longer depth trowel, and just put the thinset on at an angle which will reduce the thickness of the thinset. When you apply the Ditra barrier, I take a 2 1/2 foot long 2X6 and lay it on the Ditra and stomp on it moving it from the center to the outside edges to get the barrier to be as flat and smooth as possible, and I've never had any issues with the barrier being lumpy. Q: Can this be put over the Hardi Board? If so, what kind of thinset?

You can install this over any sound smooth surface, so yes over Hardi Board. But you don't need Hardi Board as you would typically install over the subfloor, such as OSB. Use MODIFIED Thinset.

Q: Can you double the amount to a 1/4”?

You shouldn’t do that. It will have mortar under it so will be approximately 1/4” when it is done. It is laid using. Mortar-membrane-mortar-tile-grout

Q: Can you put directly onto plywood?

It can not use directly on wood, must have adhesive glue on the plywood and then with an uncoupling membrane. It is called the thin-set mortar.
