Q: Can LEDs be disabled?

If you plug the power lead of the fan into the 3 volt pin instead of the 5 volt pin it will disable the LED this information is in the instruction on assembling the unit

Q: Is anyone using this without the fan? if so, does it cool better than other passive solutions or not much difference?

Why would you buy and device with a fan and then not use the fan? Why not just buy the passive device? The fan is very quite if you’ve got everything nice and tight.

Q: Does this unit allow enough clearance below to still use heatsinks on the ram and usb controller?

No to the ram chip. You're, yes to the usb controller. I have one on it. You could technically weld a piece of copper next to the heatsinks pipe that could also cool the ram chip.
